A Question for NSA Enthusiasts

Here is what I would like to ask the NSA, CIA, or Ed Snowden:
In 2007, it was reported that virus writers had produced a code that had networked 50 million personal computers into what they called a huge "bot net."
For background, Denial of Service hackers had produced networks that could "flood" a server with requests, all at the same time. This was used to take down Yahoo in 2003.  Hackers, intrigued by the system vulnerability, presented a challenge.
The idea of  a virus that would allow a hacker to create a network of computers, each and every one under his control, was solved by some unknown virus writers, possibly Russian, East Indian, or Chinese.
The interesting thing is that this network is still out there, many more computers attached, and has never been used. It is considered today the number one threat of cyber war.
The fundamental weakness exploited has been ignored by government and industry, alike.
Now, my question to the NSA: You guys have spent billions, upset the whole country, on a system that, ultimately, rests on your  capacity to identify product coming from a specific source, the
computers address. Since we now have hundreds of millions of "occupied" computers in robotic networks, there is absolutely no way of proving that information you snooped from my computer, or anyone elses, for that matter, is in any way related to me or them, the computer owners. All you have, really, is the proof that something happened, through a machine, one of hundreds of milliions on hijacked networks you know about but have done nothing to prevent or identify.
The question is, then, to National Intelligence is, what good are you?
Why are you spending all this money on systems when you know damn well the internet is being used for things it was never designed for, and than separate, secured, lines would act to prevent these  very threats?
Finally, what are you planning? A cyber Pearl Harbor? A takedown of America's financial system? What?
